Dear Judit,
Sorry for the late reply. Its a while since I checked this email.
I can suggest another tracker plugin (ParticleTracker), one that I wrote.
You can find it at http://weeman.inf.ethz.ch/particletracker/
 
I'm not sure it will do the trick but maybe. It was originally developed for virus tracking, but apparently worked reasonably well for other stuff.
In any case, Ill be happy to get a feedback.
