Using Multi-Point Selection on a Sequence of Images

Hello, I have a bit of an issue. There is a sequence of dicom images that I've been opening in ImageJ, as an Image Sequence, and I've been using the multi-point selection tool to mark certain points during the slide set. The problem is that the multi-point tool does not mark each slide individually, but keeps the same markers for the whole set, so if I mark a couple of points on slide 20 in a set of 200 slides, and then move to a new slide, the markers remain overlayed on the whole set, and when I try to save the slide as an individual image to preserve the markers, it defaults to saving the sequence starting with the first slide. My question is, is there a way to save the markers in ImageJ so that they will save over a SINGLE slide from the series? Also, I can't open the images individually, because I'm applying a contrast adjustment over the images, since they are all extremely dark by default.
