> i need to measure the blue color to the whole imag > Excellent question, we need to learn it step by step please 1) Press Shift+T to open Threshold Color. 2) Adjust Hue sliders to encompass desired colors in the range of what you consider "blue" here. 3) Adjust Saturation and Brightness sliders to full 0-255 range. 4) Click Select button to create a selection of the blue areas. 5) Click your image window to reactive it. 6) Press M to measure statistics including area (which in IJ1 terms is a count of pixels). i tried this already, the problem is that i can't accurately do it for the

Hi Thuraya,
You could try Gabriel Landini's Colour Deconvolution plugin http://www.dentistry.bham.ac.uk/landinig/software/cdeconv/cdeconv.html instead. I just tried it on your image using the H&E vectors and it worked quite well to separate out the pink and blue. Your image looks a bit weird to me but perhaps that's due to the compression. You say the blue is difficult to PIC out accros the whole image. Looking at it there seems to be a colour gradient which may confuse the software and its tolerances. I would recommend trying 'subtract background' to level it out first
