Hello Juan,
I found the macro, StackProfilePlot, to be useful for comparing profiles of different images. If you convert your images into a stack, it will create a stack of profiles of a set ROI.
If you want to numerically compare profiles, the easiest way would be to export them and process them in a spreadsheet.

Dear all:
it possible to compare two profiles with ImageJ?. I can see the option to see a profile taken over a image, but not the tool for compare two profile on the same image or corresponding to 2 differents images.
Maybe anyone knows a dedicated plugin.
