Hi Michel,
Are you able to load the marker positions into the ROI Manager? If so, you can then draw them onto each image and then make the projection. Not sure how it would come out though. I would probably store the coordinates and then put them on after making the projection.

Subject: counting particles manually and drawing markers
hi,
I am manually analyzing synaptic input onto individual neuronal fibers in confocal stack images.
I was thinking to use the cell counter plugin to do that, however after positioning all the markers on the synapses I would like to draw them into the image so I can later do a maximum z-stack projection with all the markers in it. unfortunately the plugin does only allow to export the currently opened image slice.
Is there a way to work around it?
And is there any (semi-) automatic plugin I'm not aware of which could do the job of synapse counting for me?
