set Threshold manually

Dear ImageJ colleagues,

I am working on ImageJ 1.46r version and noticed that sometimes I could not set threshold manually. A image mask is generated using 16-bit image, so that cells are numbered from 1 to 4000, and the background is set at  0. I would like to identify cell number 1. So that the best way for me to do it is to manually threshold to low 1 and high 2. However, the ImageJ threshold/set does not seem to like it, and it gives me the background highlighted too. Is this a known issue, and how do I avoid this.
