Has anyone had any luck with getting .top images to work in imageJ? If it hasn't been done yet, is there any way to add an extension to allow .top images to work in the program?

You can add a new file reader and integrate it into the
HandleExtraFileTypes class. See for example:

http://www.mcdb.ucla.edu/research/hartenstein/acardona/imagej_programming_tutorials.html#How%20to%20integrate%20a%20new%20file%20format%20reader%20and%20writer

Hope that helps.
