96 well plate particle analysis

I have a 96 well plates full of samples that I would like to do particle analysis on. The plates are scanned and saved as thresholded 8-bit tiffs containing up to 96 individual wells. Is there a way to set up a grid or multiple selections where each sector in the grid (or selection) would contain one well's measurement of particle number? I can do this manually, but as I will be doing this over and over again, I don't want to have to waste days doing it.

I'm sure that I am not the first person to need to do this and any help would be greatly appreciated! I have searched the forum but was unable to find a similar question. My apologies if this issue has already been addressed.
