Alternatives to ImageJ

Hi all,


I am currently using ImageJ to assist with my research in behavioral ecotoxicology.

I was curious as to whether someone could suggest an alternative to ImageJ that can process longer videos (10-15 minutes), and also videos that are in MP4 format.


Any advice would be much appreciated.

Good day Sarah,

it would help to know what makes you ask for an alternative to ImageJ on
the ImageJ-list.

Using virtual stack should allow you to process long videos, however not
videos in MP4-format.

There are however various free applications available for all common
platforms that transcode MP4 to avi or another video format that is
accepted by ImageJ with or without BioFormats-Importer.

In Fiji, via the update sites you can install a plugin that uses the FFMPEG
library to read in e.g. your MP4 movies. Can also write such movies.

Albert,
I see that the FFMPEG plugin is installed in my version of Fiji but I cannot figure out how to open the MP4 files. Neither File>Open or File>Import seem to lead to success.

* File > Import > Movie (FFMPEG)...
* File > Save As > Movie (FFMPEG)...

You can also find these easily using the Command Finder:

Thanks Curtis.  

There must be a step I'm missing.  I do not have the File>Import>Movie option and it doesn't show up in Command Finder.

Two ffmpeg jars are listed as present and up to date in the ImageJ Updater: jars/ffmpeg.jar and jars/linux64/ffmpeg-linux-x86_64.jar

Perhaps I need another jar or download?

I am running under Linux.  ImageJ 2.0.0-rc49/1.51d;java 1.8.0_66[64-bit]

The update site has all the needed files; you should not need to download
anything else. The file with the movie plugins is plugins/FFMPEG_IO.jar.

In the ImageJ Updater's advanced mode, you can change the View Options to
"View files of the 'FFMPEG' site". Make sure that you have
plugins/FFMPEG_IO.jar as "Up-to-date" as well as the native library for
your platform in the lib folder.

Dear Dan,

Ensure your ImageJ is subscribed to the FFMPEG update site[1]:
When I do it with Ubuntu 16.04 on a freshly downloaded Fiji installation, the following files are downloaded:
  * /plugins/FFMPEG_IO.jar
  * /lib/linux64/libffmpeg.so

The commands (implemented through FFMPEG_IO.jar) become available upon restart:
 * File > Import > Movie (FFMPEG)...
 * File > Save As > Movie (FFMPEG)..


Perhaps the files you mention (jars/ffmpeg.jar and jars/linux64/ffmpeg-linux-x86_64.jar) are from a different update site, or you have installed them manually? In either case, the Updater should be able to help you[2]

Dear experts,

one of the nice features of ImageJ is that you can increase its
capabilities by putting the corresponding IJ-PlugIns to the IJ
plugins-folder and to remove them if they are no longer needed.

Moving the downloaded files "FFMPEG_IO.jar" and "libffmpeg.dylib" (for
OSX) to the IJ plugins-folder won't do the trick because the latter is a
library and it would really be helpful to get some advice of how and
where to install it.

Well understood, Fiji uses the Updater function for this purpose but
what about ImageJ?

Are ImageJ-users left alone?

Yes, the updater is part of the ImageJ2 project, upon which Fiji is built.

ImageJ 1.x does not use the ImageJ Launcher component, which sets the
java.library.path as appropriate to handle platform-dependent libraries. So
in cases like this, using plain ImageJ 1.x is not the easiest path.

Does that mean it is impossible to use "libffmpeg.dylib" with ImageJ 1.x?

Where does "FFMPEG_IO.jar" (which works) expect "libffmpeg.dylib" on a Mac?

Apparently "1.6.0.jdk > Contents > Libraries" isn't the correct place.

Maybe a solution using FFMPEG as a compiled command line tool instead of
platform-specific libraries would be a better solution but there may be
reasons to not follow this straightforward approach.

Unlikely "impossible", but I do not know how difficult it would be, and I
do not have time to experiment right now. Wayne probably has a better idea.

Actually I did already search in this direction but without great
success (no real simple approach). I shall have a closer look at the
linked pages.

The answer is simple:
First, I like lean solutions.
Second, I like applications that are in the public domain.

My interest in integrating FFMPEG to ImageJ is minor, because personally
I see no problem in converting videos by using one of the available free
tools or by using FFMPEG from the terminal. Finally, I mostly deal with
avi-files and don't need any video conversion.

First, "public domain" is a concept that exists mainly in the US and is
nonexistent in other jurisdictions (sorry for the wording, I'm not a law

Dear Jan,

evidently I can't take your reply too seriously but it is interesting
that you care about my answer to a merely curious question of Adrian.

2.
Maybe an OS is an application, maybe not.

1.
ImageJ-1 lacks any licenses, ImageJ-2 doesn't.
Of course there are IJ-PlugIns--that do not come preinstalled with
ImageJ-1--that come with a more or less restrictive license, but I'm
free to use or to avoid them.

In fact, if I wanted to, I could not simply sell my extremely advanced
IJ-plugins bundled with ImageJ-2, but I could with ImageJ-1.


With respect to the more important FFMPEG-question I haven't been
successful.

The command line

java -jar /Applications/ImageJ/ij.jar -ijpath /Applications/ImageJ/
-Djava.library.path=/Applications/ImageJ/libffmpeg.dylib

doesn't work and I tried quite some other suggestions found on the web.
I shall stop with this problem for now because it isn't relevant for me.

As a side note to all the other directions, and depending on what you're looking to do with the 'processing', you might want to check out Blender's Video Sequence Editor (VSE) combined with the Compositing options (I'm sure some YouTube tutorials would get you oriented to the basics of what can and can't be done).

It might have the things you need, and good to be aware of even if it doesn't ;)

I am currently using ImageJ to assist with my research in behavioral ecotoxicology.

I was curious as to whether someone could suggest an alternative to ImageJ that can process longer videos (10-15 minutes), and also videos that are in MP4 format.

Actually, you can. See:

Commercial use is permitted, as is withholding the source. That is why the
BSD class of licenses are known as "permissive" licenses.

We chose BSD for ImageJ2 because it was one of the most permissive possible
choices, so that the libraries could be used in all ways similar to ImageJ1.
