Dear Rapunzel (nice avatar),
there is a demo-macro "FFTCustomFilterDemo.txt" that comes with ImageJ
(in the "macros"-folder) that may be of some help. Furthermore it is
always a good idea to read the corresponding section in the
ImageJ-UserGuide <
http://rsb.info.nih.gov/ij/docs/guide/index.html>.
However and from my experience, successful operations in the
spatial-frequency domain and especially those involving the _discrete_
Fourier-transformation (e.g. FFT) require a profound understanding of
what the Fourier-transformation really means and what you are dealing
with when you use spatial-frequency representations of images.
There are many introductory texts dealing with this topic.
